This is sort of a newbie question, but how exactly does armor work? I mean, for example, the physical cutting and blunt defense are given in percents, but it really does not feel as if the armor protects you from that percent of damage, so does it really go?

Armour reduces a portion of the damage. For example, an attack might do 500 + 10% of max health, and then armour might apply only to the 500, or only to the 10%. Some attacks can be entirely reducible by armour, or not reducible by armour at all. Backstab, for example, ignores armour but is still reduced by cutting resistance.
Ring of the Magus also works like armour for magic damage.
As far as I know, all it does is remove their cloak/shroud and ghost. Removing cloak/shroud is useful since it hides certain actions. I don't know why it's sometimes used on enemies that aren't cloaked or shrouded, unless the serpent just does it at the beginning of every fight as a precaution, since it doesn't take balance/eq.
Server side is definitely good enough for combat, though it's time consuming to put all the affs on the right priority. Once you figure it all out, make some simple aliases/triggers to be more adaptable, and you can certainly count on it for combat, even with very little coding knowwuts.

Well, according to Strata, you can basically AFK against affliction classes with it and be ok.
