I contacted the GitHub support about this issue and here's their answer:

We had an issue with one of our load balancing servers which may have been the cause for the 404s.
That particular issue is now resolved so if it was the cause then the HTTP 404s should now stop. If you are still getting them please let us know.

It should be fixed now, if you still have trouble, please let me know!
